The thermal, chemical and ionization structure of a molecular cloud irradiated by a strong X-ray source is studied as a function of the incident intensity. A detailed accounting is made of the energy degredation of the fast photoelectrons produced by the absorption of high frequency photons. The infrared response of molecular hydrogen is calculated. The high frequency photons are preferentially absorbed by the heavy elements which in Auger events produce highly charged ions. The chemical consequences are explored.
